The muffler is not inspected during the emissions test. It is required for noise suppression and other practical and legal purposes, but will not cause a vehicle to fail the inspection if it is not present. As for installing an aftermarket exhaust system, you may do so. Since your Ford diesel truck came stock without a CAT, you can install an exhaust system so long as no emission systems are modified during the installation.
